How do you get the pages to align when you convert an excel file to pdf?
In the Page Layout ribbon you can also define a Print Area manually. Basically if you want a 'fixed' type layout generated from Excel, you'd need to do some prep work in Excel first. In the ACROBAT ribbon, ensure you don't have Fit Worksheet to Single Page, or Fit to Paper Width set, as that would result in scaling of the excel content.

why does adobe change the page size when creating a pdf from excel
Are you referring that when you create a PDF from Excel sheet, it did not convert it to a single page? If yes, please open the excel sheet and use Acrobat ribbon to create PDF.
